I just bought a copy of Bob Dylan's album, Highway 61 Revisited because it has three songs Johnny Winter covered (and because I really like Dylan's music):

 

Highway 61 Revisited (Second Winter and other albums and concerts)

 

Like A Rolling Stone (Raisin Cain)

 

From a Buick 6 (Still Alive And Well--bonus track without lead guitar)

 

I am trying to think if Johnny covered any other Dylan songs, anybody know?

 

There is an old song among the early recordings from the period about 1959-1968 called Avacado Green that really sounds like a Dylan song.  It's music, lyrics, and even Johnny's voice have a Dylan sound on that song, but I don't think Dylan wrote it.

I think my favorite Johnny Winter version of Highway 61 Revisited is the one on Second Winter, but the one on Live Bootleg Volume 3 is really great too.
